The background setting of "Fate/kaleid liner Prisma Illya" was that Irisviel had abandoned the Einzbern family's wish and, together with others, prevented the Fourth Holy Grail War from occurring, nearly destroying the Holy Grail system.
In the original story, the person who acted alongside Irisviel was Kiritsugu Emiya, but in Illya's world, it was Shin himself.
Shin suspected that his actions in "Fate/Zero" had caused significant changes in the trajectories of certain parallel worlds, with so paths originally belonging to Kiritsugu Emiya being replaced by him.
And because Kiritsugu Emiya had been replaced, Shirou Emiya, who would have been adopted by Kiritsugu, also did not appear in the story.
No wonder Illya called him "Dad" as soon as she saw him—Shin even suspected that he had, in so way, served as a "Holy Relic."
